Fils d'un père ingénieur en construction et d'une mère femme au foyer, Johnson commence à jouer dès l'age de 6 ans. Il voue une grande admiration à l'acteur Daniel Day-Lewis. Aaron Johnson devient connu du grand public pour son rôle dans Kick-Ass aux cotés de Nicolas Cage et de Chloë Moretz.
Il est fiancé à la réalisatrice Sam Taylor-Wood, rencontrée lors du tournage de Nowhere Boy. Ils ont une fille du nom de Wylda Rae, née le 7 juillet 2010. En Juillet 2011, le couple annonce qu'ils attendent leur deuxième enfant.
En 2011, il apparaît dans un clip musical de REM sur la chanson ÜBerlin, sous la direction de sa compagne Sam Taylor-Wood.
